The box around the X in windows are not aligned, or should not be there

Deploy SO Strata theme

All pop up windows in SO that have an X at the top right corner.
Like Go to > Site Directory, Members > Invite members to this site

Expected result:
Either just the X or the square around the X need to have some more padding on top ans right.

Actual result:
The box around the X is pushed up and right
